VAT and CIS are different calculations. VAT may be included in the invoice total under normal VAT treatment, while the CIS deduction is shown separately and the amount payable reflects both where appropriate.

Yes. When CIS is enabled for the organisation, qualifying invoice lines can be included in CIS deduction calculations and the deduction is reflected in the amount payable.
The current CIS rate options are 0%, 20% and 30%. The selected organisation default is used when CIS is applied to an invoice. You remain responsible for choosing the rate that applies.
VAT is calculated as part of the invoice totals. CIS deduction applies to the relevant deductible amount, is shown separately, and the final amount payable reflects the calculation.
No. Get Me Paid can help represent CIS deductions on invoices, but it does not submit CIS returns to HMRC or pay deductions to HMRC.
